"I am sure you didn't mean it to come off this way." I wouldn't go quite that far. They didn't think what they said would be perceived as rude by others, sure, but I'm unconvinced that this problem is "I don't understand how this English phrase sounds to others" and not something more fundamental like "I don't understand why people respond poorly when I talk down to them or assume incompetence, perhaps because it feels right to me when I do it, and I have a hard time envisioning the other person as competent and therefore cannot imagine myself on the receiving end of what I say".
